Can we change the trademark application to all caps? I think Amazon is sensitive to this.

For a wordmark application, capitalization has no effect on the scope of protection and makes no legal difference. A wordmark protects the text itself in any capitalization; "BRAND," "Brand," and "brand" are all covered by the same registration.

If you want the application to reflect all caps, it is best to specify this before the application is filed. Once filed, the mark cannot be changed. That said, Amazon's Brand Registry does not require or prefer any particular capitalization; what matters is that the trademark matches the brand as used on your Amazon listings.
